I have the mini-sprites for when the gallery frames happen in the courtroom, but I have no idea how to actually add the characters' sprites
over the top of the gallery sprite. Any help??

The minisprites should be images with transparency.
To add them on top of the background, you can use the popups option.

It doesn't work properly though because the mini-sprites don't appear in the correct position. Phoenix appears in the far side of the courtroom, nowhere near his bench.. you can't adjust where popups appear.

Correct, you have to adjust the images yourself so they're already in the correct positions. The image must be the size of the courtroom (256x192), have transparency, and the character must be in the correct position.
Instead of doing the characters one by one, it might be easier just to do them all at once.
If the question is how to edit the image: if you already have the minisprite itself, you can use a tool like Paint 3D to change the position on the image without removing the transparency. There are other tools, but that's the one I use.
